There is also a variant to these commands that will run on a running server or you can make a hotcopy. I don't really recommend this.

I am not entirely positive these will work with InnoDB, but I strongly suspect you are using MyISAM because of the issues you are having. Read the documentation for more advice -- there's lots of it. "man isamck" *if* the utilities are installed and in your path etc.
